When you replace the skeg, locate it exactly where you want it (after cutting off aft excess), have someone bracing it below and drill the holes from above, inside the hull. Mine is off by a miniscule amount, and YOU wouldn't notice it, but it drove me crazy. I marked the holes from above and took it down and drilled it. When it was the "right" size, I used 6# foam to fill it, cleaned out the top for the pintle plate/bolts, glassed the foam in and proceeded to schpooze and smooth. I didn't glass it to the hull, just filled joints with West System 407.
We did the same. Also stiffen the skeg.
